Cross-border train services are operated by TGV trains (www.tgv-lyria.com) and this from Lausanne, Geneva, or Basel SBB. I would not call these routes very scenic yet efficient.
Two lines which I, personally, find scenic, or at least pleasant, are the Mont Blanc Express from Martigny to Chamonix, or the RegioExpress from Biel/Bienne to Meroux TGV. The latter is using a line that has been reactivated after many years of no passenger services.
The Alsace is a very scenic region close to Basel and, with its cities like Colmar and Strasbourg, well worth a visit. You can travel there by train from Basel SNCF station (right next to Basel SBB station). For tickets, visit www.sbb.ch/en.
