The on line planner assumes you are interested in the fastest route, and so shows that. If you want it to show slower routes via, in this case, Luzern you need to add Luzern as an intermediate station. Click on settings, and enable “add VIA field”.
The Swiss Travel Pass will give you 25% reduction on the Jungfrau. I think that for your the Half Fare Card is probably the best option.
