I would choose Lucerne, although the city deserves more time allocated than just 3 hours …
And, the Lucerne Interlaken Express is very scenic.
If the weather is bad while you stay in the Jungfrau area, you can still do a day trip to Bern (or on the way back to the airport, if it fits in).
