You should not travel with an EC arriving from Munich between Zürich Flughafen and Zürich HB, they are often late and overcrowded, there are many other trains (IC, IR, S-Bahn).
Otherwise, you will certainly find storage room for ski bags, be sure to not obstruct the doors and the aisles.
