I have the SwissPass and planning to leave Switzerland via Lucerne-Munich. Do I ride as far as I am able on the SwissPass (St Margrethen SG) and purchase a separate ticket from there to Munich? The EuroCity train goes through Austria as well, prior to Munich. Do I use this site to purchase the international portion?

I recommend you to buy the whole trip on sbb.ch. So you have the possibility (if available) to select a discount such as Half-Fare or GA travelcard on your SwissPass.
